Ah. This might be a reference to the Battle for the Abyss, which I'm yet to read.
The original Ultramarines legion was divided into many chapters and I know that in BftA a major warp rift is opened up that swallows large numbers of battling marines on both sides. Perhaps the 3rd chapter does, indeed, get swallowed up.
This, however, is no relation to the 3rd Company, which, of course, would have been formed from the the marines surviving under Roboute Gulliman at the end of the Horus Heresy.
But for the background of a 40k (as opposed to 30k) army fighting in Heresy-era Ultramarine colours, chapter markings and armour it would be a pretty cool idea. In fact, I'm about two-thirds of the way through converting some old plastic Terminators into Heresy-era armour and weapons, with Ultramarine iconography. I know it's kind of off-topic for this board but, hey, so's discussing Ultramarines history, so here's a pic of the WIP:
